These maps are often just distributed as a '.bsp' file, like 'mymap.bsp', and you can put them in the 'id1/maps' folder. There's also lots of individual add-on maps out there, which are usable without any gameplay mods. (One way to specify command-line arguments is by putting them in Steam's 'launch options' for Quake.) So if you had a mod in a folder named 'blah' you would activate it by launching Quake with the extra command-line argument '-game blah'. Quake mods are generally something you place in a folder next to the 'id1' folder, and then use a command-line argument '-game' to activate that folder.
